Default New motor, problems...E36

Hi guys!
I'm not sure if that's the right place to post my question...

About 3 or 4 months a go I bought a 318 TDS (e36) with a ruined engine. So, I bought a new one and I left the car in a repair shop.
The engine is already mounted in the car replacing the ruined one, still, something is not quite well.
Inicially the new engine was functioning but the RPM counter didn't allowed a normal engine's development. To sum up: the engine wasn't working the way it should because it is accelarated, (around 3000 RPM).
This became a serious concern, and it also became impossible to solve this situation.
Recently, I've received a phone call from my mechanic saying that he couldn't solve this engine's problem.
Several people had tried to solve this, yet no one could do it properly.
They say it's a sort of a conflict between ECU and the injection pump.
I've heard people saying that in this model, once we use another engine we should maintain the original injection pump. But what confuses me the most, is that I've also heard the contrary. So I don't know which theory is the correct one.
Does someone has an opinion of how can I solve this problem?
Has someone ever been throught something similar?
