Default mechatronic reprogramming

New to forum and desparate for info - guess Tyler is the man that might help?

I see in this guide at step 12 it mentions "mechatronic reprogramming". How do you do that? I have issue with a swap I carried out on my 5HP24 gearbox. Have 1999 e38 and it should have been the same box but there was a 9 month production difference and as result a BMW part number difference. So works with most of it but problems talking to mechatronic assembly. Have heard I need to match up my numbers? Can you help, thanks
